I don't think Majora's Mask is really a black sheep. Maybe when it was first released, but it's generally considered to be as good as, if not better than Ocarina of Time. Link's Adventure is really the black sheep of that series.
Personally I'd go with Super Mario Bros. 2. That was one of my favorite games of the NES era and it's still my favorite Mario game of that era. Now that they're doing "new" Super Mario Bros, I'd really like to see a version done in that style.
I think Resident Evil: Code Veronica is kind of a black sheep....because it was originally a Dreamcast game that didn't get a number to it just because it wasn't on Playstation, even though Mikami confirmed later that Code Veronica was the real RE 3, and Nemesis was the game that should have just had a numberless tag name.
So I think a lot of gamers wrote it off as being just a half-assed side game, when in reality its one of the best games in the series, if not the best.

Except the game was kind of sucky. I love it cause of the old school quirkiness of it all and I believe with some good design that idea would make a masterpiece. That said the game itself was a mess. It wasn't like Zelda 2, that game was weird and different but it nailed that style of gameplay.

The closest I have is that I consider GTA: Vice City Stories (the PSP game, later converted to PS2) to be the best of the GTAIII series (so GTA3, VC, SA, LCS and VCS). It was the last entry in the series before 4 and Chinatown, and it really does provide the best balance of everything that was learned from the games that preceded it. It still had the failures of the franchise (which remain today), but mitigated the bloat and had a better story.
I don't think that it is considered a Black Sheep, but for the most part I think it was ignored critically (came on the PSP when there had already been 4 in the series). It is one of the very few million sellers on the system IIRC (the 2 GTA's and Chains of Olympus).
