This is tough, if only I could listen to samples, but for each franchise there would be like 60 tunes.
I'd say that a ton of the music from Rhythm Heaven.

Halo theme is great, apart from, I think it was in Halo 2 when some guy just started riffing with some damn electric guitar in the middle of my battle. It was so distracting I had to pause the game. Zelda overworld theme of course.
There is some awesome music in Fire Emblem Path of Radiance but I can't remember the names of the tracks. And Space Channel 5 credits music is amazingly fun.

Another Rhythm heaven track I love.
You have to remember that these tracks aren't the full thing, as when you play you trigger sounds to match the music, making the full composition. The tracks on the CD or youtube are just the backing music.

I have a different suggestion for Metal Gear Solid though. Psycho Mantis Theme is my personal favourite.
Also, though not a franchise this tune definitely deserves to be on the list: Killer7 - Rave On
Zelda - The Main Theme (all variations of it). No other song captures the scenes of adventure as beautifully as this one.
Sonic - Ice Cap Zone Act 1. This series has fantastic music but I think there is no better track than this one. Supposedly Michael Jackson was involved in this soundtrack and it shows cause its AWESOME.
Castlevania - Bloody Tears. Best track of the series and the only good thing to come from Castlevania 2.
Mega Man - Mega Man 2 Wily Stage 1. The best Mega Man game had the best Mega Man music, what a shock. None more brilliant than this one.
Super Mario - Main theme. I cant do it, I can't go against the main theme song. It is probably the most recognizable piece of video game music of all time.
Metroid - Metroid Prime menu music. Yes the best song of this entire series is a menu song. There are some greats but nothing like this. To me it should become the new Metroid theme song.
Legacy of Kain - Soul Reaver intro (Ozar Midrashim). EPIC. This is exactly the kind of music this series is known, for, dark and moody. No track is better than this one.
Halo - Theme song. Duh, this shouldn't be a hard one. A good theme song should define what the rest of the music will sound like and should always stand out as the most recognizable piece of music, this song does that.
Resident Evil - Alexia's Theme 1. This one is hard cause no one song sticks out but there are ton of excellent tracks. The best music is from RE2 and RECV (with special mention to Outbreak theme). This is the song that I feel is the most exciting and most distinguishable theme from CV.
Street Fighter - Ken SF2. Sorry Guile theme you got nothing on Ken. So good it has basically become the SF2 theme song.
Final Fantasy - FF7 Main theme. This is probably a nostalgia thing for me. It was my first FF and this song will forever stand out as THE Final Fantasy song for me. It's beautiful.
Metal Gear - The MGS main theme (MGS2 version is the best). This song kicks so much ass. It such a shame that Konami is afraid to use it cause of some damn Russian composer, cause of that it is no longer used and was not in MGS4. FU Russian guy.
Ace Attonery - Phoenix Wright Cornered. This music is better than most action game music and its for a court room game. Some moron decided to not use this track in the sequel therefore the sequel sucked in comparison.
Doom - Level 1 song. First song and you already have kick ass music. This is about the only way I can enjoy Metal music, if its played while I am blowing up demons in hell. Of course the entire soundtrack is basically stolen from real metal songs.
