So basically you're saying they cut out all the bad parts, leaving only the boss battles, which are inferior to the original. The original had some punk charm in that it did things its own way. The second adhered more closely to what everyone feels a game should be like, but was a total mess. How can it be more cohesive when it has a battle against a psychic cosmonaut in it?

The city brought a geographical cohesion to the levels that the sequel lacked. There was nothing that tied the stages in NMH2 together, other than the protagonist and the gameplay.
It's much better, it cuts out the crudfest openworld, has levels selectable from a list, has better graphics, more cohesive, excellent retro minigame jobs. Unlike the first game you don't have to wade through mediocrity to get to the good bits. Although the bosses are less memorable. It's still a better game, by far.
