It stems from Himlers love of the occult and sacred iconic imagery/myths etc. The Nazis really did hunt for relics.

Actually, the Russians have always been the secondary bad guys if Nazis cannot fit into the story. At least for the US.

More realistically: the allies, because for this scenario to be possible the axis must have won...or the second world war never took place.
In which case: anyone opposed to the glorious Russian overlords.

Who would the default go-to villain be for all of media? The new Wolfenstein got me thinking about this. From video games, to books, to movies to anything else Nazi's are always a no-fail bad guy. The combination of war crimes, attrocities, fear, and united hate they generated just make them a timeless villain. Plus when you throw in the "mystical" stuff that some of the SS was supposedly into (some facts there, some fantasy), you get a whole new aspect to exploit. If it's a period piece anytime after 1939, you can use the Nazi's, a group trying to resurrect Hitler, Nazi's living on the moon, etc. You can use future versions of Nazi's. Or going way back you can find some kind of predecessor that grows into the Nazi party one day.
In an alternate reality where they never come to power, who would we use in their place? Soviets? Chinese? Aliens?
