Rez, the un-named hacker versus the fourth boss in the game, Uranus. Everything from the visual style to the fantastic soundtrack make it easily the best boss fight in the game.
So do you go inside Uranus?

Yup, but I also liked quite a few in 3 (The End was really awesome, though) and the last boss fight in MGS4---though a huge pain in the arse---was a very fitting end.
